Comprehensive analysis of key palmitoylation-modifying enzymes in clear cell renal cell carcinoma: implications for prognosis and therapy

Comprehensive Summary

This study looked at the role of palmitoylation-related enzymes in clear cell renal cell carcinoma (ccRCC). Using public datasets from TCGA and GEO, the authors created a scoring system called the PalmScore to estimate overall palmitoylation activity in tumors. Patients with higher PalmScores had worse survival outcomes and different immune cell patterns within the tumor microenvironment. Through several machine learning analyses, the study identified ZDHHC2 and ABHD17C as potential diagnostic markers and highlighted ZDHHC11 as an important prognostic gene. A 13-gene palmitoylation-related risk model was also constructed and shown to predict overall survival with reasonable accuracy (AUC around 0.70 for 1-, 3-, and 5-year survival). Laboratory experiments supported these findings, showing that reducing ZDHHC11 expression in ccRCC cells decreased cell growth, migration, and invasion. Additional analyses suggested that ZDHHC11 may influence tumor progression through pathways related to epithelial-mesenchymal transition.

Outcomes and Implications

The study suggests that palmitoylation may play a more active role in ccRCC progression than previously recognized. Rather than being a background molecular process, changes in palmitoylation-related enzymes appear linked to tumor behavior and patient outcomes. By systematically screening all palmitoylation/de-palmitoylation enzymes, the authors highlight ZDHHC11 as a potential driver of aggressive disease. Clinically, the PalmScore and risk model may help classify patients by prognosis. The link between palmitoylation levels and immune checkpoint signals (such as CTLA-4 and PD-1 patterns across subgroups) also raises the possibility that palmitoylation status could influence immunotherapy response. While the findings are promising, they are largely based on retrospective datasets and preclinical models. Further validation in independent patient cohorts and clinical settings will be needed. Still, this work opens the possibility that targeting palmitoylation-related pathways could represent a future direction in ccRCC research and therapy.
